You could use several tools to do the job. A hole saw, dremel, or jig saw.
First off would be to cover the panel in tape, that way you can draw out the pattern you want and not scratch the panel while cutting.
Just cut close to the line, then use a file to smooth things out. IF you want to line the edge to give it that black outline look you could use this. http://www.mnpctech.com/UChannel.html
then back it all with the plexi.
You may want to read through this section for some help too. http://www.thebestcasescenario.com/forum/forumdisplay.php?f=38
Good luck, and upload some pics as you work!!!

Here are the steps for cutting a window.
1. Plan out the window.
2. Mask out the area to be cut.
3. Draw the plan on the masking tape.
4. Take it to your workshop and cut.
For the holes I'd use a hole saw, and for the straight lines you can choose what to use.

basically what i would do. as for those two straight lines i would use a dremel with cut off disc.

TBH i liked the original design better. Although i wouldnt have chosen that exact placement of the holes, unless you plan on using colored plexi, because you can see alot of the case frame and not much of the internals.
But overall it's nice work, post another pic when you get the plexi in and have it painted.

nice job, i too would have moved the windows over to the mobo side some more. how did you do it? a hole saw? +rep
i think i should put some window's in my case while i wait for parts and money for those parts...
i will have to get some plexi and that 3m double sided tape.

i used a hole cutter to start, then for the overlaping hole i drilled a million smaller holes arounf the edge of the circle and filed the crap out of the edges
im planing on sanding the plexi a bit so it picks up the colours of the light i will be using
oh, and im not too upset that to mobo isnt visable because its ugly as sin.

how well does that tape hold? i always bolt my plex on with button head screws they are small and pretty and you can get them anodized diffrent colors if you need to. they somewhat resemble riviots

d. sided tape is the easiest and fastest way to mount plexi. SCOTCH brand Clear (double sided) Heavy Duty Mounting tape #4010 will HOLD anything, no kidding.
