Newegg.com has a lot of parts with very low prices.

I would recommend a Shuttle Case from Xoxide.Com (http://www.xoxide.com/small-form-factor-cases.html)
and a Micro-ATX Motherboard.
My personal favorite. NZXT Rouge.

Logicsupply.com in the us and mini-itx.com in the uk
After you add up the parts though you may want to consider a mac mini (refurb'ed or otherwise) as a starting point for modding. The size and power is hard to beat.

You can see the picopsu in my NES mod (http://www.thebestcasescenario.com/forum/showthread.php?t=14999). I also ordered a slimline IDE optical disk adaptor, but it was disappointing that it has a smaller IDE plug than what I need. You can get some stuff cheaper from newegg. You can see the picoPSU in the last pic.
