On my current case the window plexi is on the outside and it is bolted on.
My last case the window plexi was inside and it too was bolted on.

if you just drill through the case and window together and use small bolts with dome nuts on the outside it will look good
It might be easier to drill the holes (I would advise a minimum of 4 - one in each corner - though more if you fancy the look) in either the plexi glass or the case side depending on which is more conveniant then put them together as they would be and use a soft pencil to mark though the holes onto the other undrilled piece. Drill where you marked.
This will make the holes line up nicely and saves the difficulty of drilling two materials at once. It won't really matter but a metal drill bit might not be ideal for plexi but you would be better to ask someone with more experience working with plexi than I do though for the thin case a general purpose drill would do fine.
Choice of bolt is entirely up to your tastes as any should do.
Hope thats helpful.

Could you not use pop rivots as an alternative?

Absolutely.
Pop rivits are impossible to undo if you ever wanted to... Well not impossible but a lot more difficult than bolts, and more difficult to do up in the first place.
But yes they might look better if you could get the heads right.

Actually, pop rivets are easy to install and remove.
Get a pop rivet gun for putting in, and drill through it to take it out.

I just disassembled my chieftec dragon so I think I got the hang of taking out rivets, just need some nice looking ones.
