i GET IT NOW!!!! thats actually a really good idea. i didnt realize that those two pictures you had WERE in fact the blower and motherboard together.
now that i see what all this is about, i have a suggestion. make a shroud to go over top of the motherboard and force the air along it. that way you get good flow across everything.
thats a good idea you know....
btw: do you think the blower needs a intake shroud, take a look at the datasheet to get a better view..... if you have the time
i would only say put a shroud on the intake if you want the intake air to pass across something or take a certain path. seems to me you just want to get it out of the lower section and into the upper section, so a shroud may not be needed.
i get the feeling two blowers may be enough for the whole case. i was just thinking... if you only have the two, maybe the case intakes on the bottom section could have a paper filter on them, and the top section case outlets could have a mesh to stop dust and stuff from falling in when air isnt moving around. if you do decide on putting a filter, you should probably make the intakes bigger to offset the resistance created.

u was thinking on making the back wall (aka psu mount)of the lower box from filters , but now that you said it.....
