Update time!
I took delivery of my chipset waterblocks today.
These are courtesy of Mips Computer Germany, these blocks are absolutely beautiful. Mips makes a damn fine product - with service to back it up too.
I'll let the pics to the talking today:
Only 1-more waterblock outstanding - and that's the R3.0 CPU block from Watercool. I hope it arrives soon.

Thanks for the link mate, but I don't know where I'm going to fit the HDDs any more - the extra pump and rad stole the intended HDD location.
Regardless of this, I'm using 4x 64GB SSD's internally and 4x750GB LaCie eSATA drives.
I've not yet found an enclosure suitable for 4xSSDs.
I'm leaning towards having the drives mounted below the chassis inside the radiator housing.

Thanks guys, small update.
I still have to sleeve the tubes with the nylon multifilament sleeving - much of the layout finalization will be done with the copper shrouds that are still not finished. The shrouds will also act as guides that will keep the hoses neat.

Thanks a lot guys, and @gramatton - I did pop the keys off, but I had to tape over the electronics and the clips that hold the keys.
The sun is out so I got some better pictures.
Here is the 'fillport' for the first loop - this will be a bit more complex later on.
Here is the 'fillport' for the second loop, This T will be swapped for a Q and too will have a bit more added to it.

Also I will note that because of the second loop I'll no-longer be running the blocks in parallel - like my first diagram showed. The added tubes of the second loop kind of ruined that plan.

@[b]DonT-FeaR[b] - All the copper bits, and the CF fins, are being waterjet cut, laser raster etched, and bent by the pros. I contracted a metal fabrication firm to make sure the parts were to 1/1000" spec.

Here in the early hours of the morning I came up with a method of running the ATX and 12V lines between the motherboard and the mobo-tray - only to emerge right next to the PSU.
What I have come up with will involve soldering the power lines right to the mobo.
Also I'll be making a cut though the mobo tray beneath the ethernet port - I intend to solder a second port onto the bottom of the mobo, making it easier to wire the mobo to the Alix router.
I'll post a proper illustration - my brain fart doodling is indecipherable. Methinks it'll be tomorrow evening as I'm now off to bed now.

We actually had a guy here remove the power connector from the motherboard and solder the wires from the PSU back into the board from the rear. It was amazing and I've never seen it done again. Unfortunately, I cannot remember who it was or what mod it was but if anyone here remembers please post a link.

@ATX soldering - I've seen it before also as a hardcore way to hide cables. This guide shows how to solder without removing the header.
Might I suggest ChipQuik. It works very well for desoldering. The manufacturer offers free samples to SMT manufacturers; given the hobbyist PR, they may throw some your way.
Then again, after eee pc modding, a big honking atx connector will be a breeze. :)

Thanks for the links Mach, I appreciate that. I don't foresee any soldering issues as I have quite a lot of experience for a hobbiest - and a couple really nice soldering irons, one for surface mount.
I've actually used chip quick before to repair a Plasma TV, fantastic stuff but it sucks when it falls onto your lap because it keeps on burning as it rolls down your leg.
I know Mach knows about it, but I think this is a perfect time to PIMP my eeePC.
