I find it interesting that it performed worse even though the heatpipes were shorter. I'd think that the shorter pipes would work better. I wonder if the orientation of the pipes has anything to do with it as well? :think:

I tnink BoB is on the right track thinking it's the airflow in the case.

Yeah, I really do think this is an airflow issue. With the centrifugal fan exhausting all the way around it, fresh air intake planning is more important with this cooler (and it's cousin) than with most, to prevent recirculation. A lot of Zalman coolers are the same way.
The case was set up the same way in both of these tests, so it seems the airflow was better in this setup for the horizontal orientation than the vertical. I think this would be easy to compensate for if your case has the airflow options.
