If I read your circuit diagram for the LEDs right, you'll have to change the position of the resistors as the current will have passed through the LED's before reaching the resistors. While your at it, you could also eliminate 3 of the resistors by placing one on the 5 volt line, like this:
This is how I set up the LED's in my Xbox mod, which is the same thing as your doing.

Interesting... Everywhere says to put it on the Negative side. You put it on the Positive side. What is the difference. I have it on the Negative side and they work fine.
